In a nutshell, more rows = more flow, more fin surface area = more cooling.. In the same given space, the top to bottom IC's should be able to have more rows in the same cross section, but each row is only seeing 30-50% of the length a side to side FMIC would - IMO, I (and most) are not close to maxing out the say, 4 dozen rows you can fit in a side to side, so I don't see the advantage of a top to bottom. One other thing off the top of my head that's an advantage for top to bottom would be the bank feeding off the top core in the side-to-side is probably going to have a few deg. higher intake charge. No biggy. Planning to feed the 1-3-5 bank with the top core to even things out a bit, in my setup.
